Of the PS3s that can run Linux, there's basically three motherboards.
1. The original launch motherboard with PS2 backwards compatibility in hardware and 4 USB ports*
2. The second generation motherboard with PS2 backwards compatibility in software/hardware and 4 USB ports
3. The third generation motherboard with no PS2 backwards compatibility and 2 USB ports
Within each major motherboard revision, there are minor revisions. See here for the full rundown:

Mostly, any of these machines can run Linux just fine. However, there was an issue with a couple of the third generation machines and using the ps3vram as a swapfile with YDL 6.1. According to the advisory -
http://ydl.net/support/advisories.shtml - the models affected were the 80 gig 98015 and the 160 gig 900006. I'm not sure if the 98038 had this issue with 6.1 or not. If you install YDL 6.1 and it doesn't boot, the advisory has steps to fix the issue.
YDL 6.2 does not experience this issue and works on all OtherOS supported machines. (i.e. Not the slim

* Although the 20 gig and 60 gig Japan/North American models might seem different, they had the same motherboard. The extra features of the 60 gig - the WiFi, memory card reader slots, etc. were on a daughterboard.
